We open with Peter and Walter in the Harvard lab. Astrid enters and announces that Olivia is missing.
Olivia awakens in a lab where some men are preparing to inject something into her back.
Back at FBI headquarters Broyles is mobilizing the troops to find Olivia.
Olivia seems to notice or recognize the loafers of one her captors. She asks for some water and manages to free herself and attack two of her captors before running off.
At the FBI, a man named Sanford Harris calls Broyles to annouce that Internal Affairs has tasked him with reviewing Fringe Division.
Olivia retrieves her gun and notices slugs in jars at the warehouse. She also grabs some blood samples, presumably so Walter can analyze them and try to figure out what the men were doing to her. She finds an SUV and calls Broyles to ask for backup to raid the warehouse. She drives off the road and buries the samples in an open construction site.
Several agents arrive at Olivia's location. She's asked to put her hands on her head. When she attempts to run, the agents shoot her with a tranquillizer.
Olivia awakens in a hospital bed, handcuffed to the bed. Sanford Harris greets her. She had helped convict him for sexual assault, but those charges were overturn and now he tells her that he's doing a review of Fringe Division. Harris tells her he knows she and John Scott were in a relationship. He assumes that she recruited Peter and Walter to save John Scott because they were working together. Harris doesn't arrest her, but he tells her not to investigate her own abduction.
Charlie greets Olivia at the FBI. He denies any knowledge of what Harris did to her. He says that they sent a team to the warehouse where she was being held, but the building was empty and they have no leads. He tells her that there's a woman named Rachel there to see her. Turns out Rachel is Olivia's sister.
Rachel is there with her young daughter and the two of them are going to spend the night with Olivia. Olivia bails to go work on the case.
Peter gets a call from Olivia, who announces that she wants him and Walter to accompany her.
Once she meets up with Peter and Walter, she tells them that they gave her a spinal tap and wonders why they would do that. She goes to dig up the samples she buried and gives the vials to Walter. He analyzes the samples in a mobile lab.
At Boston College, a professor, Kinberg, is giving a lecture. He drinks some water and then collapses to the ground. He dies after a few moments and a giant slug worms its way out of his mouth (it's gross!)
FBI agents, including Walter, are investigating Kinberg's body. Peter is using a thermal camera to track the slug. Walter manages to trap the slug under a garbage can.
Back at the Harvard lab, Walter is experimenting on the slug. Walter concludes that the slug was developed from the same material that Olivia stole from the warehouse.
Broyles confronts Harris about what he did to Olivia. Harris tells Broyles that the Pentagon is concerned about Fringe Division.
Back at Boston College, Olivia is interviewing Kinberg's teaching assistant. Olivia quickly concludes that the TA and Kinberg were having an affair. She admits the affair and tells Olivia that Kinberg was going to take a big job with the Center for Disease Control (CDC).
Olivia arrives at Broyles office to tell him about Kinberg's job offer at the CDC. She tells him that Dr. Russell Simon from Cambridge was also asked to join the CDC and she's trying to contact him. She tells Broyles that she believes that her captors and Kinberg's killers are one and the same. Broyles doesn't understand what the link is between Olivia and Kinberg, but Olivia hypothesizes that they killed Kinberg to start an epidemic without interruption.
Olivia calls Rachel to tell her to go to her apartment without her.
Olivia tells Charlie that she wants him to come with her to Cambridge to pick up Russell Simon. We also learn that the man who injected Olivia is an agent at her office (Mitch).
Olivia and Charlie are interviewing Russell Simon about the CDC job. Harris arrives and pulls Olivia out of the interview. Harris tells her that he doesn't want to waste money protecting Russell. Olivia begs him to help and he agrees to keep Russell safe.
Peter calls Olivia to tell her that they've made a breakthrough: the slug grows out of eggs in a victim's stomach and the eggs are activated when the victim drinks water. Of course, he's telling her this at the same time that an agent (evil Mitch!) is bringing Russell some water.
Russell drinks the water while Charlie tells him about a safe house. Russell experiences the same attack as Kinberg and collapses. A slug soon crawls out of his mouth.
Walter tells Olivia that the slug is a single cell of the common cold (albeit enlarged). Peter wants to know why Olivia was taken and she brushes off his concern, but he says he cares about her (is this the beginning of a romance?). Olivia seems a bit flustered and goes off to find a connection between Kinberg and Russell.
Olivia's at her apartment making dinner for her, Rachel and her niece (Ella). We learn that Rachel is separated from Ella's father and she's scared of raising Ella alone.
Back at the FBI, Mitch is chatting up Olivia. She recognizes his loafers from the warehouse and tells Charlie about her suspicions. Charlie doesn't believe it, but Olivia says she can prove it....provided Charlie can help her get around Harris.
Olivia arrives at Mitch's house and starts searching around the house.
Charlie arrives at Walter's lab to talk with Peter. Charlie tells her that Olivia is follow up on a lead, but he needs Peter's help because it might involve breaking the law. Charlie asks Peter to set up a wire tap on Mitch, an EBI agent.
Olivia is met at the door by Mitch's wife (Samantha), who invites her inside for tea. Olivia tells Samantha that she's investigating a double agent and Sam seems a bit suspicious.
Back at the lab, Peter's calling a friend to set up a wire tab. When Olivia goes to the bathroom, Samantha calls Mitch to tell him about Olivia. Samantha tells Mitch that she thinks Olivia knows. Mitch tells Samantha to kill Olivia.
Olivia is searching through Mitch's home office while Mitch is trying to convince Samantha to kill her. Peter keeps trying to connect to the phone call at Mitch's house. Meanwhile, Olivia has managed to find pictures and a file about the slugs.
Peter finally taps into Mitch and Samantha's conversation and hears about what's going to happen to Olivia. Samantha goes to retrieve a gun as Peter calls Olivia to warn her. He orders to leave the house.
Mitch leaves work to return home as Samantha tries to track Olivia down in the house. Olivia manages to turn the tables on Samantha and gets her to drop her gun. Samantha begs for her life and gets close enough to Olivia to start a fight with her.
The two women fight and Olivia ends up shoot Samantha in the head.
Back at FBI headquarters, Olivia and Broyles are going through Mitch's computer and realize he didn't leave anything behind. Walter suggests they try to trace the origin of the virus. Peter realizes that Mitch doesn't know his wife died and suggests that they use Samantha's phone to contact Mitch.
Which leads to Mitch getting a text message from "Samantha". Olivia's in a car with Walter and Peter and Walter tells Olivia that Peter was very worried about her when she was missing.
Mitch arrives at the designated pay phone and agents drive up. Mitch does for his gun and Broyles shoots him in the arm. They manage to arrest Mitch but he just smiles.
Mitch is being interrogated by Olivia and Charlie, who want to know who he's working for. Mitch asks to see his wife, but Olivia just asks why he killed Kinberg and Russell. Mitch refuses to talk. We see that Harris and Broyles are watching the interrogation.
Olivia tells Charlie to leave her and Mitch alone. Olivia tells Mitch that she killed Samantha and offers up photos as proof. Mitch is very upset when he finds out Olivia killed her. Mitch admits that he killed Kinberg and Russell.
Mitch says that "we" had a plan. He says that they saved Olivia and that she doesn't know what she's done.
Olivia asks Peter what Mitch meant about "saving her", but Peter doesn't think it's important. He tells her to let it go.
Back at her apartment, Olivia and Ella are sleeping on her couch.
